I am collecting data from baseball pitchers with the Vicon system. I am interested in the muscles shoulder. What model could I use for the evaluation of the baseball pitching dynamically? Is there any pitching template I could implement for it?

We do not have a pitching model example, but you can start from one of the AnyMoCap models that are setup to work with motion capture data. That should give you all the tools to run your simulations.
