Thanks for looking at the model.
It does take a long time to run. Possibly it is the way the markers are weighted in the ModelSetup.
The box looks better in the InverseDynamic model, I think this is due to removing AnyRefNode, and AnyDrawSeg.

Regarding the running time, it is not related to the markers.
It is just because you are running the inverse dynamics with the full muscle model. So I hope that you can just have enough time to run this model on your machine.
Basically in the MotionAndParameterOptimization process, you don’t need to consider the kinematics of the box.
The code for box is only meaningful(necessary) when you run the InverseDynamics analysis.
Basically your models was not too bad.
I only tried to change the locations of the box.
