Error Loading a file in GaitUniMiami

Hi

I was trying to load my own data into GaitUniMiami and i followed all
the steps as specified. I got to step 5 where i need to load my model
and i got the following error :

Loading Main : “C:\Documents and
Settings\marakilo\Desktop\MyRepository7\Application\Examples\GaitUniMiami\GaitUn
iMiami.main.any”

Parsing…
Constructing model tree…
Linking identifiers…

Settings\marakilo\Desktop\MyRepository7\Application\Examples\GaitUniMiami\Enviro

: ‘FPBFx1_2’ : Unresolved object

Deleting last loaded model…Done.
Model loading skipped

I have no idea what does FPBFx1_2 file does and haven’t modified it.

Can i get help in it for i can load the model and able to continue to
the next steps ?

Please could you specify what is the problem and tell me waht i should
do to creect it.

Hey Mike,

The error you get is in the Enviroment.any file, where the force plates are
created. However, it looks like your c3d data contains Analog data where the
forces are given different names, and possibly also that they are measured in a
different way (you can verify this by comparing the Trail13.Analog.any file and
your own new file). It is therefore always a good idea when you start a new
model with a different setup to open the Environment.any file, comment out
everything except the definition of the GlobalRef in the top. In one of the
later steps, you will have to re-create this file to reflect how your forces
were measured, but you can wait with that until after you have gotten the
kinematics running.

The names looked different as on our vicon system it is giving us Fx1 Fx2 …
instead of FPBFx1_2 …
I understood that i need to recreate this environment file at a later stage and
i commented out everything in environment file except the global ref frame as
you mentioned.
I got another error just in the end before loading stating the following:

that time starts at 2.24 and ends at 3.34 with 110 steps AS given my
MArakilo.main in the c3d2any conversion.

is there anyway to fix this ?

The file is still uploaded under my section area …

Hey Mike,

I actually think this is a problem that many people will see, but it has slipped
our minds in the documentation. So now I will take the opportunity to explain
the problem and also the solution - it is not so difficult.

The problem is that GaitApplication2 writes out the joint coordinates in a file
named output-euler.txt and these are used to drive the joint angles in the
AnyBody model. This file contains time as the first column. When you start a new
model, all you have is the old version of this file. Since it is most likely
that the start and end time in the old analysis does not match the analysis you
try to do now, this file will cause the error you see below.

Since you do not care what is in this file now and it will be overwritten later
on by GaitApplication2 anyway, you should simply modify the file such that the
first timestep (the number in the first column) is before or at least at the
timestep of your new tStart in AnyBody. Putting 0.0 instead of whatever number
is there already will normally do the trick.

I was checking the euler-output file as you mentioned for me that the time
starts at 2.69 and ends at 4.81.
My data has a tStart of 3.24 and a tEnd of 4.34 so it should not give me this
kind of error
Furthermore i opened the txt with excel and change the first number in the first
column to 0.0269 and i think something has been lost or something went wrong and
the file size got lesser maybe becuase it is a delimited file . so i got the
following error during compiling.

Hey Mike,

I checked your file last night and found that you have specified tStart and tEnd
in your AnyBody model to be 2.69 s and 3.69 s (as far as I remember). If you
check again in the main file you got after converting the c3d file to AnyScript,
you will see that you have data in the interval from 3.69 s to 4.69 s. If you
change this in the main file, the model will load (at least it did for me).

Indeed there was this mistyped mistake i don’t know how i wrote it like this.
anyway the model was loaded successfully and i have changed the orientation
matrix to 2*pi,x becuase it was not accepting 0,x

I got to step 7 but i m not quite sure I understood what they mean by “In
comment the MarkerPlacementStudy again”

Can I get explanation for it please ?

Hey Mike,

The reason you could not use 0,x is because AnyScript is very strict in its
typechecking on whether or not a number is a float (and 0 is treated as an
interger). If you write 0.0 it will work for you.

In the main file, you have three “AnyBodyStudy”: 1) MarkerModelStudy, 2)
MarkerPlacementStudy and 3) OptStudy. The two first of these are used to help
you write out the marker trajectories and the ModelGait.txt file that
GaitApplication2 needs as input. All step 7 is asking you to do is to make sure
that you have the MarkerPlacementStudy included (I am pretty sure it is
commented out in the original GaitUniMiami).

file now and it will be overwritten later on by GaitApplication2 anyway, you
shouldsimply modify the file such that the first timestep (the number in the
first column) is before or at least at the timestep of your new tStart in
AnyBody. Putting 0.0 instead of whatever number is there already will normally

Hey Mike,

What step 8 asks you to do is to prepare the initial guess for the local
optimization performed by GaitApplication2. In the Mannequin.any file, you will
find all the joint coordinates defined, and if you change these, you move the
model, you have in the MarkerPlacementStudy, around. So what you should do is to
move your model over such that it is “close” to the measured markers (the gray
dots in the model view). How well it has to be done depends on how much it will
take to get GaitApplication2 to find the solution. Therefore step, 8-12 is going
to be an interative process until you have gotten the result you want. It is a
good idea to first just move the man very roughly close to the measured markers
such he at least is not facing the wrong way and are not meters from the
markers. Then continue though step 9-12 and see how it goes. If GaitApplication2
fails, you will have to improve your guess(es).

However, at this stage, when you load your model, the measured markers will not
be visble before you run SetInitialConditions in the MarkerPlacementStudy (this
is found in Operations->MarkerPlacementStudy->SetInitialConditions).It is also
very important to remember that this SetInitialConditions has to be run before
you save the ModelGait.txt file else GaitApplication2 will fail right at the
beginning.

Hey Micheal

I have moved the model in the x direction by roughly close to the markers which
i cant see anymore since they are overlaping but i think there is some
difference in knee flexion. I can see the heel of the markers are a bit high
than the heel of the model ( slightly higher). Doest it make a difference or
GaitApplicaiton2 will fix it ?

Supposing I have the file ModelGait.txt and this is the <modelfile> for
GaitApplication2 , waht will be the <studyfile> ?

Hey Micheal, in step 11 I am making ModelGait.txt File and then they are asking
me to open the StudyGait.txt.
StudyGait is the old file , shouldn’t I create StudyGait.txt same as I did for
the ModelGait for it can fit my data ?

i cant see anymore since they are overlaping but i think there is some
difference in knee flexion. I can see the heel of the markers are a bit high

Supposing I have the file ModelGait.txt and this is the <modelfile> for
GaitApplication2 , waht will be the <studyfile> ?

What step 8 asks you to do is to prepare the initial guess for the local
optimization performed by GaitApplication2. In the Mannequin.any file, you will
find all the joint coordinates defined, and if you change these, you move the
model, you have in the MarkerPlacementStud y, around. So what you should do is
to move your model over such that it is “close” to the measured markers (the
gray dots in the model view). How well it has to be done depends on how much it
will take to get GaitApplication2 to find the solution. Therefore step, 8-12 is
going to be an interative process until you have gotten the result you want. It
is a good idea to first just move the man very roughly close to the measured
markers such he at least is not facing the wrong way and are not meters from the
markers. Then continue though step 9-12 and see how it goes. If GaitApplication2
fails, you will have to improve your guess(es).

However, at this stage, when you load your model, the measured markers will not
be visble before you run SetInitialCondition s in the MarkerPlacementStud y
(this is found in Operations-> MarkerPlacementS tudy->SetInitial Conditions) .It

before you save the ModelGait.txt file else GaitApplication2 will fail right at
the beginning.

see, but it has slipped our minds in the documentation. So now I will take the

difficult.The problem is that GaitApplication2 writes out the joint coordinates
in a file named output-euler. txt and these are used to drive the joint angles
in the AnyBody model. This file contains time as the first column. When you
start a new model, all you have is the old version of this file. Since it is
most likely that the start and end time in the old analysis does not match the
analysis you try to do now, this file will cause the error you see below.Since
you do not care what is in this file now and it will be overwritten later on by
GaitApplication2 anyway, you shouldsimply modify the file such that the first
timestep (the number in the first column) is before or at least at the timestep
of your new tStart in AnyBody.
Putting 0.0 instead of whatever number is there already will normally do the

Hey Mike,

Yes, StudyGait.txt should reflect your new setup - i.e. tStart, tEnd, nStep
should match what you have in AnyBody. It is also in this file that you can
specify which type of analysis you want GaitApplication2 to perform.

Regarding if GaitApplication2 will fix the difference in the heel depends then
the answer is probably yes. But the heel marker is one of the few markers that
are excluded from the optimization of the local marker coordinates since some of
them have to be used to define coordinate systems, but if the markers are placed
correctly, then GaitApplication2 will find the motion that minimizes the errors
between your marker on the model and the marker you have measured. If you look
in the file DataForConfigFile.any, then you can see what the options are set to

  • this is the file that writes out the ModelGait.txt file by using various
    string operations. The explanation of all the keywords can be found in the
    documentation for GaitApplication2.

actually think this is a problem that many people will see, but it has slipped
our minds in the documentation. So now I will take the opportunity to explain
the problem and also the solution - it is not so difficult.The problem is that
GaitApplication2 writes out the joint coordinates in a file named output-euler.
txt and these are used to drive the joint angles in the AnyBody model. This file
contains time as the first column. When you start a new model, all you have is
the old version of this file. Since it is most likely that the start and end
time in the old analysis does not match the analysis you try to do now, this
file will cause the error you see below.Since you do not care what is in this
file now and it will be overwritten later on by GaitApplication2 anyway, you
shouldsimply modify the file such that the first timestep (the number in the
first column) is before or at least at the timestep of your new tStart in
AnyBody.Putting 0.0 instead of whatever number is there already will normally do

GaitApplication2 is giivn me eorr loading StudyGait
It is saying Faile to open the study configuration file

Shall the files be on specific location?

I am location in command prompt the GaitApplication2 and writing the following
GaitApplication2 ModelFile StudyFile
I tried the following also
GaitApplicaiton2 “ModelFile.txt” “StudyFile.txt” and gave the same error about
StudyFile

ModelFile and StudyFile are not in the same location as GaitApplication.
Shall I specify the path for each also for example
GiatApplicaiton2 “T:/…/ModelFile.txt” “T:/…/StudyFile.txt” ?

Yes, StudyGait.txt should reflect your new setup - i.e. tStart, tEnd, nStep
should match what you have in AnyBody. It is also in this file that you can
specify which type of analysis you want GaitApplication2 to perform.

Regarding if GaitApplication2 will fix the difference in the heel depends then
the answer is probably yes. But the heel marker is one of the few markers that
are excluded from the optimization of the local marker coordinates since some of
them have to be used to define coordinate systems, but if the markers are placed
correctly, then GaitApplication2 will find the motion that minimizes the errors
between your marker on the model and the marker you have measured. If you look
in the file DataForConfigFile. any, then you can see what the options are set to

  • this is the file that writes out the ModelGait.txt file by using various
    string operations. The explanation of all the keywords can be found in the
    documentation for GaitApplication2.

optimization performed by GaitApplication2. In the Mannequin.any file, you will
find all the joint coordinates defined, and if you change these, you move the

to move your model over such that it is “close” to the measured markers (the
gray dots in the model view). How well it has to be done depends on how much it

Hey,

If you call GaitApplication2 with no arguments, it assumes that the two files
(ModelGait.txt and StudyGait.txt) are found in the current directory. So the
easiest thing to do is to copy the GaitApplication2.exe in next to your model
(in the GaitUniMiami or whatever you have called your model folder). Then you
won’t have to worry about paths or copying files.

actually think this is a problem that many people will see, but it has slipped
our minds in the documentation. So now I will take the opportunity to explain

Hey Micheal

I was glad that gaitapplication2 was running with success and after several
iteration it gave me Finished Scaling with Success !
I have attached to this email printscree of the result in gaitapplicaiton2

I went threw step 13 and i noticed that i did outcomment everything in
environment file except the global reference area
i went to OptStudy and made calibration of the muscles and then ran kinematic
analysis but i got so many warmings for stretched out muscles and it failed at
step16.

If you call GaitApplication2 with no arguments, it assumes that the two files
(ModelGait.txt and StudyGait.txt) are found in the current directory. So the
easiest thing to do is to copy the GaitApplication2. exe in next to your model
(in the GaitUniMiami or whatever you have called your model folder). Then you
won’t have to worry about paths or copying files.

many people will see, but it has slipped our minds in the documentation. So now
I will take the opportunity to explain the problem and also the solution - it is
not so difficult.The problem is
that GaitApplication2wri tes out the joint coordinates in a file named
output-euler. txt and these are used to drive the joint angles in the AnyBody
model. This file contains time as the first column. When you start a new model,
all you have is the old version of this file. Since it is most likely that the
start and end time in the old analysis does not match the analysis you try to do
now, this file will cause the error you see below.Since you do not care what is
in this file now and it will be overwritten later on by GaitApplication2 anyway,
you shouldsimply modify the file such that the first timestep (the number in the

Hey Mike,

Warnings about stretched muscles is because you have not run the calibration
study before running the model with muscles. However, it might be an idea to use
a model without muscles until you get the kinematics right. You can change this
in the HumanModel.any by out commenting the line:
#include

and instead write:

I took at quick look at the picture you uploaded and in the bottom it writes out
the two solutions for the euler angles in the angle joint (in z,y,x order).

From this, my guess is that it is the right ankle that made a strange motion?
This is suggested by the rather large number -1.49, which is inversion/eversion.

This is a fairly common problem and is simply due to the local marker
coordinates of the markers on the feet. As the two markers you have on the feet
(heel and toe) are almost placed on a straight line though the ankle joint, the
inversion/eversion degree of freedom will be very sensitive to placement errors
on these markers.

In order to fix this, you will have to change these local coordinates, and
possibly also the length of the foot, until you get a plausible motion. This you
can do in the LocalMarkerCoordinateAnySize.any file. Also, since you only have
these two markers on the feet, it is going to be a tough job to both optimize
the placement of the ankle markers and the length of the shank at the same time.
It might therefore be a good idea to switch “off” the optimization of the
y-coordinate of the ankle markers. This you can do in the DataForConfigFile.any.

As said before, this part of the modeling is going to be an iterative process
until you get the result you want.

If you call GaitApplication2 with no arguments, it assumes that the two files
(ModelGait.txt and StudyGait.txt) are found in the current directory. So the
easiest thing to do is to copy the GaitApplication2. exe in next to your model
(in the GaitUniMiami or whatever you have called your model folder). Then you
won’t have to worry about paths or copying files.

Hey Micheal

Regarding the output of the GaitApplication2, what does it mean ? I have seen
Solution 1 and Solution 2 just for the ankle joint Right and Left and i have
seen 2 values for each. So How can i interpret those values regarding to ( z,y,x
order) ?
Does this means that i need to go to the model and make modifications and put
the solutions values ? If yes, Where can i change them ?

Now regarding the model in GaitUniMiami that i got so far, i have put the models
without the muscles for we can check the kinematics first.
Is it more appropriate for i can put more markers on the foot other than
PlugInGait ?
I have around 60 subjects that i need to run in this model for i can get the
muscles forces, is it for each subject that i will run this kind of interactive
and iterative way ?

Regarding the change of length and coordinates.
The good things here is that the data that I am running are of myself walking
into Vicon. So i can put the length of my foot and my shank … Is that the best
way to do it ?

As you suggested about turning “Off” the optimaziation of the y-coordinate of
the ankle markers … Why is that ? and How can i change it in DataForConfigFile
? I have went into the File but didint know how to change it.

Sorry for those questions, i have been working on it all weekend and I know
there isnt support on weekend.
I have a meeting tomroow afternnon with one of my supervisors and I want to show
him the difference between Gait3D and GaitUniMiami ( with my modifications to
both models) on the same data.

Warnings about stretched muscles is because you have not run the calibration
study before running the model with muscles. However, it might be an idea to use
a model without muscles until you get the kinematics right. You can change this
in the HumanModel.any by out commenting the line:

and instead write:

I took at quick look at the picture you uploaded and in the bottom it writes out
the two solutions for the euler angles in the angle joint (in z,y,x order).

From this, my guess is that it is the right ankle that made a strange motion?
This is suggested by the rather large number -1.49, which is inversion/eversion.

This is a fairly common problem and is simply due to the local marker
coordinates of the markers on the feet. As the two markers you have on the feet
(heel and toe) are almost placed on a straight line though the ankle joint, the
inversion/eversion degree of freedom will be very sensitive to placement errors
on these markers.

In order to fix this, you will have to change these local coordinates, and
possibly also the length of the foot, until you get a plausible motion. This you
can do in the LocalMarkerCoordina teAnySize. any file. Also, since you only have
these two markers on the feet, it is going to be a tough job to both optimize
the placement of the ankle markers and the length of the shank at the same time.
It might therefore be a good idea to switch “off” the optimization of the
y-coordinate of the ankle markers. This you can do in the DataForConfigFile.
any.

As said before, this part of the modeling is going to be an iterative process
until you get the result you want.

If you call GaitApplication2 with no arguments, it assumes that the two files
(ModelGait.txt and StudyGait.txt) are found in the current directory. So the
easiest thing to do is to copy the GaitApplication2. exe in next to your model
(in the GaitUniMiami or whatever you have called your model folder). Then you
won’t have to worry about paths or copying files.
