For a kinematic data of walking,how to give a torque profile to a joint?Using AnyMoment3D and AnyForce classes,I applied the same torque profile on the knee joint respectively. For both the cases,the muscle activity was differing. Which is the correct class to apply torque?

There is a difference in using AnyMoment3D and AnyForce. AnyMoment3D applies the moment to a reference frame (in your example, this reference frame could be on thigh or shank). AnyForce applies force/torque to a kinematic measure. Since you want to apply torque to the knee joint, I would suggest using AnyForce.
